Cristiano Ronaldo had an opportunity to put Portugal ahead from the penalty spot in the first half of extra time but Jan Oblak saved intensely to leave the Portuguese star in tears.
Portuguese captain cashed himself by scoring in the shootout, while Portugal’s goalkeeper Diogo Costa saved three penalties.
Bernardo Silva scored the winning spot kick as Portugal booked a quarterfinal encounter with France on Friday.
